Second look at fixed SNPs between super clones A and B
Taking a second look at fixed SNPs between super clones A and B. For this I am using SNPs that are fixed difference between A and B (e.g. homozygous alt in A and homozygous ref in B, or vice versa). I also only kept SNPs that are not fixed alt in my one D Barb clone. I thought that would be a good additional filter, though now not sure exactly why? Anyway, moving on. I also polarized the SNPs when looking at their distribution in other ponds, so that all graphs will now be proportion super clone B on the y axis (per request). First looking at D8.

Perhaps see some signatures of hybrids between the lineages as well as the lineages themselves in 2012 and 2016. In 2017 we again see the dramatic shift in frequencies of the lineages.
Now looking at the other Dorset ponds.

Again, in D Bunk and D Oily we see a mix of the two lineages. Though Oily seems to not have much pure A lineage. But you do see peaks around 50% (a bit lower). Also see signatures of the two lineages in D Cat and D Ramp, albeit sample size is low. D Mud is the mixed population, no not sure how much we can say from this data.
Now moving a bit farther away and looking at D10.

We see evidence for the two lineages in these ponds as well.
