Introgression/admixture other ponds
Looking at that same set of SNPs as in the last post, SNPs that are fixed alt in D Barb and D Oak but at less that 0.1 alt in W6. Now looking at the distribution of those SNPs in some of the other ponds outside Dorset.
Several of the ponds have very low frequency of those SNPs. Such as B1, Bag, and SoF.

B1 2012
Bag 2012
SoF 2012
W1 2012
Others seem to have these SNPs present at a bit higher frequency, such as NM2 and Stav. Perhaps these two ponds also have some contamination from the second species. This does fit with their bimodal distribution of read depth. Although Bag also has a strongly bimodal distribution of read depth and does not have an elevated frequency of DOak/Barb alleles. Perhaps that sample has contamination from yet another species?
