Dorset pond PCAs and D8 clone frequencies
I redid the PCAs and super clone assignments after dropping six individuals with low coverage and dropping SNPs with unusually high coverage. The super clone assignments ended up being the same, with the loss of six unique clones (each of the six samples with low coverage was a unique clone and were in unusual/central places in the PCA, probably due to missing data). Here are the PCAs represented in a few ways.

Finally looking at the clonal frequencies for D8 for Spring 2016 and Spring 2017. In the first figure, solid lines represent super clones while dotted lines are the frequency of the unique clones pooled together. I tried to match the colors with the PCA above. In the second figure, the frequency of the two clades of clones are shown. Clade 1 consists of all clones with an EV2 value above 0 (super clones B, F, K, and many unique clones), while Clade 2 consists of all clones with an EV2 value below zero (super clone A, and two unique clones).
